I bought some Rockford Fosgate speakers when Amazon had a sale a few weeks ago and my setup will be 5 1/4" in the front doors, 6x9"s in the back deck (all to replace factory speakers) and a single 12" sub to replace my old Phoenix Gold 10s. I was wondering if I should somehow box the 6x9"s. I'm no audiophile and actually rarely listen to music in the car but I would like it to sound as good as it reasonably can. I don't have an amp driving the 6x9"s. I may at some point but the car stereo is used so infrequently I don't see the value in it right now. I'd like to keep them mounted below the back deck, not boxed and sitting on top of it.
 
All speakers have to be in a box or else the rear wave will cancel out the bass. There are exceptions when the timing of the rear wave comes at a different time like in a resonator.

Good 12 inch woofers are from AE Speakers, Exodus Audio, Peerless, Dayton Audio, and Elemental Designs. Of course you can go with car audio woofers, but the DIY woofers are better with out sacrificing performance for style. Car woofers are style and they do not perform as well as what the DIY woofers. There is a brand in the car woofer that are good is Pioneer. Some other DIY speakers are Creative Sound Solutions, Mark Audio, and Tang Bang.

An infinite baffle subwoofer is the best. The trunk is used for the box of an infinite baffle subwoofer. Usually compact cars have this configuration. Putting full-range speakers in the dash that point towards to the wind shield is the best spot for best stereo imaging. Speakers placed in the doors are the worst for stereo. An full-range speaker like a 6x9 inch woofer does not have good sound quality because the woofer and tweeter needs space to allow them to integrate well. It is best to use a plate that converts a 6x9 inch into a separate woofer and tweeter.
 
Without amplifying them I don't think putting them in a enclosure is going to make that much difference. A headunit just can't output the power to push them to their full potential. If you're confident that you'll be amplifying them in the future it may be convenient to put them in boxes right now. They'll definitely sound better in a box when amplified.
