Can't Repair Permissions

I'm having a couple of issues with my mac pro so I wanted to try repairing the disk permissions. I was able to do it through the disk utility on a normal boot, but it didnt actually repair anything.
So I tried booting of the install disk that came with the mac, but when I boot of the CD, it won't let me repair the disk permissions (or even verify). I can verify and repair the disk, but not the permissions.

Has anyone every run into this issue?
