Problem Solved:

Placed the 500gb Sata drive on a black connector and worked fine.

I just finished the build of a new system and in so doing, I moved a 40gb drive with XP Pro on it from my old computer. I hooked it up as Master on the cable from the MB and have a DVD drive on the same cable set as Slave.

Computer works and boots up fine in this mode.

However, when I added a 500gb SATA drive, and put it on SATA4 (which is slave and data drive) per the Asus manual then the computer no longer sees the 40gb IDE drive.

I want the 40gb drive to be the primary boot drive and the 500 gb drive to be the data drive.

What am I doing wrong?

Nothing wrong.

Just one of the idiosyncrasies of Intel ICH8R and the JMicron controller.

Assuming that you did not have any trivial problems such as loose wire, and you have tried the other sata connectors black and red and you still have the same problem. Then do the following.

Bootup with the 40 GB IDE drive. Once in windows intall the JMicron drivers from Asus. Power down, connect the 500 GB sata drive to the black JMicron SATA connector which is away from the Intel SATA connectors, look in you manual to be sure.

Should recognize all the drives and boot up now.

What happened is the intel sata and ide cannot coexist without the JMicron controller for IDE being enabled. Intel P965 can be sata OR IDE, not both.
