I recently got a new Samsung Plasma 50" and heard I should run a plasma burn-in dvd off the net first. So I turned it on and tried messing around with settings and such and hooked it up to my laptop through PC inputs hoping to run the burn-in file off of it. However, when I started it up showing screens of different shades of color, I saw the TV menu burned in already in the background!!! I turned it off and am afraid to turn it back on now! Can this happen with in the first 30min!??

that sounds like image retention (which happens during the local news on my TV with their bright red logo). This is normal and not something to worry about. Turn the TV back on and watch some full screen stuff for a few minutes and it will go away.
(or if you are really paranoid, the Samsung TV's have a screen cleaner program in the menu options)

Why don't you burn the burn in DVD and then play it back in a DVD player.

As long as you watch full screen during the first 100 hours and it isn't a static image (I.e. ESPN ticker, CNN ticker, games, etc) you should be fine.

Thanks that's some relief! I think I will just burn it to a DVD and play it on there. I just though PC would be better since it is a higher resolution and may be using more pixels since my DVD will output it in 480p, where I can output higher resolutions through PC?

I'm pretty sure that it will use all the pixels at 480p. It will just stretch the 480p signal to cover the other pixels.

If its actually IR turning it off for as long as the signal was on, will normally fix it.

Unlike other display technologies, Plasma becomes less susceptible to burn-in as it ages (Read: new=fast burn-in).

Some people argue that modern Plasma displays have technology built-in that counteracts burn-in. I stay away from them, so I don't know... I would look long and hard at it though, and if you can't clear it to your satisfaction take it back before your return period is up.

Yep, and that's the reason for the burn-in DVD. Turn up the brightness and contrast a little bit and run the DVD, which displays a full-screen image that shifts from color to color. I did this for the first 200 hours and then adjusted my settings back down. I've never seen IR--and definitely not burn-in--on the screen in almost a year.

I really only notice any IR on my Vizio (LG Panel) when I watch a sporting event and then look quickly while the screen is black between channel changes. Or for a minute or so if I power off the TV.

The TV will upconvert your 480p DVD to fill the whole screen.
