i'm looking at picking up something like a BP6, or simlar older board with a raid controller. would these boards have any issue running 250gb+ HDs on them? prolly going to have something like 6x250gbs and 2x200gbs on it depends on what drives I keep in my main system

If the drives are attached to the RAID card, which brings its own BIOS, then there may not be a problem. Whatever a drive is connected to (board or card), its BIOS needs to support large drives (or "48-bit LBA"). Even then, there is a workaround if need be.
