Well, I took my car to do a test only and those were the discrepancies. The car runs fine, it has a check engine light on for a while now, I checked it and it does say something about calalyst underthreshold, so I ignored it. It's a Hunduh Accord coupe (99). I don't know if this is in your neck of the woods, but would you know what should I fix first so I don't get raped at the local grease monkey barn? And would you happen to know how much I'm looking at?

First off how many miles does your car have, if its under 80,000 your car is covered by a federaly mandated warranty covering major emissions components ( ie your cat converter). Take it to a Honda dealership and have them check it, if your catylist has failed they will fix it for free.

That link leads to a PDF outlining the EPA regulations on the warranty, if the dealership gives you greif, show em that, if they dont belive you then, give a swift kick in the nads and go to a different dealership.
 

EGR Valve

Under thresh hold indicates a malfunctioning emission control device, since you have mentioned the EGR Valve I must assume that this is malfunctioning, take it off and clean the pintle with carb cleaner then check for vacuum at the nipple.

The EGR valve admits samll amounts of exhaust gas back into the engine through the intake manifold, this cools the combustion process thus reducing the oxides of nitrogen.

i read through most of that, and seems to me that if you are in a state with no emissions checks, the warranty pretty much doesn't apply... is that right?

When you believe you have identified a defective part, or your vehicle fails an emission test,

You should be covered no matter wether or not your state/county requires emissions testing or not. If your CEL is on on a 95 and newer vehicle and it falls into the warranty period you should be able to get any components outlined in the warranty that have failed repaired.
