Can anyone suggest some cable clips to organize the mess inside my case?

zip ties!
you might want to also look into rounded IDE cables, and maybe looming your power cables.

makes it a lot cleaner.

Just plain zip ties are fine. If you can, buy some molex extensions and run as much wire behind your mb tray as possible.
