Bypassing Proxy Server Issue

I am having an issue with a couple of my Intranet sites and applications bypassing our proxy server. I have them listed under the exemptions in IE internet options, but one of the applications data isn't showing correctly. (I can remove the proxy settings and everything shows normally like it should) I know that is somewhat vague, but is there any way to test if an IP address or site is really being exempt from the proxy settings. Another thing is, the data that isn't showing up correctly is linked with the local machine, I don't know if that helps any.
