I have 6 internal hdds and 5 external hdds. If I have all of them connected and turned on it pushes my boot drive out of the boot order completely. My boot drive is on sata channel 6. Is there a way I can make it permenatly stay there so I dont have to keep turning them on and off?

I've read about some motherboards having this problem. I think it happens when you add and remove drives - the order of the boot devices get mixed up. I would say try to find out if there is an updated BIOS for your motherboard and if there isn't one then I would check and see if the motherboard chooses one specific SATA device as its default boot device and switch the main hard drive from 6 to whatever is the default boot device.
