1) Whether or not to show the motherboard manufacturers logo on the screen when the computer starts up. Personal preference. No positive / negative effect if you enable or disable it.
2) The CPU will automatically slow itself down to reduce its temperature if it starts to near a certain temperature threshold. The temperature threshold at which thermal throttling will occur is often a configurable option as well if thermal throttling is enabled. Personal preference if you never want your cpu temperature to go above a certain point. Most of the time, modern cpus have built in thermal protection which makes them shut down completely if the temperature reaches a point high enough where physical damage to the CPU could occur.
3) Not sure on this one. But probably has to do with the maximum amount of data that can be transferred over the bus per cycle.
