best software to protect MBR

I use Malwarebytes Premium for that in Win7 and 8.1 in combination with Defender.
 
You can make up a backup of your partition table/MBR with tools like partimage, and then recover as desired. If you are sure the MBR isn't changing, this may be one of the best ways: http://www.partimage.org/Partimage-manual_Backup-partition-table

If you ever hose it, you can overwrite the MBR and write a new one / denote the proper bootable partition with something like gparted as well... though this would not guarantee the security of the bootloader on that partition.
