I can personally vouch for Castle in the Sky, Pom Poko, Spirited Away, Kiki's Delivery Service, Princess Mononoke, and My Neighbor Totoro.

All great movies.

Well if you hadn't mentioned the two titles in the OP, I would have said to avoid ninja scroll like the plague, as it is certainly one of the 10 worst movies I've seen in my life. And yes, I have seen a LOT movies, and a decent amount of anime.

But, SF2 and FF are not all that well regarded at all, so I'm [not] so sure now.

My favorites are Princess Mononoke, Grave of the Fireflies, Ghost in the Shell, Akira, and Perfect Blue. I'm sure I'm forgetting one or two.
 
It's a tossup between Eternal Sunshine of the Dumbass OP Who Stones His Own Children To Death and Schoolgirl Sodomy II - Tentacles of Vengeance.

Cowboy Bebop = series ... else i'd say Haibane Renmei is pretty good.

Grave of the Fireflies is really good ... problem with anime is that theres not so much movies as say, OVA's or short series.
Rurouni Kenshin: Tsuiokuhen is really good as well (aka - Samurai X : Trust & Betrayal)

.. i've used the word "good" way too much in one post.
