benchmarking linux and XP 64 and CPU util. question

I've got a dual boot k8we (ubuntu and xp 64); 2xopteron 252, 2x74gb raptors, 8gb ram, completely stable machine for a year. I've been looking at performance of stats apps on linux v. xp 64 on this machine, and the linux apps are faster by 20%. That was puzzling, so I looked at charts of CPU activity as the benches ran. Linux is using 95-100% of a CPU at all times during the bench (i/o or memory / cpu intensive stuff). Xp is only using 50-90 of one cpu, with a mean of 65. Both OS's are running the second cpu at 10-20%.

What's up with this? Any help appreciated. Changing the priority of the process didn't matter.
