You can use an equalizer to boost frequencies, I am sure you knew that though. I know winamp has 60Hz as it's lowest EQ boost level. I cannot recommend any other apps or programs that will give you a lower EQ range. If your sub is "not that good" then it probably cannot reproduce sounds at that low of a frequency. I suggest getting a bigger sub if you want louder bass or more bass at lower frequencies. In my system I have my line out of my sound card going into a stereo receiver which powers some tower speakers I have. I have a splitter on the sound card output so I have some Altec Lansing computer speakes hooked up too. The wire from my sound card to the receiver is one that changes from headphone plug to RCA connections (like a CD player or tape player connection). I run it into the CD input and it works great.
