Audio Line-in trouble

For a while, I have been connecting my stereo (a small radio/CD/casette player) to my Logitech Z-340s (2.1) for better radio sound quality. I connected the two with a male-male 1/8" stereo cable, and all was fine. Starting today, I could only hear sound from the left speaker and subwoofer. I went through every setting available I could find, in Windows and the Realtek control panel, and reinstalled the drivers. I took the stereo and cable to another computer, where it worked fine. Any idea why this is could be happening? (I fear I may somehow have blown the port, but I would find it odd that it only blew one channel). Also, both speakers play fine when I play an MP3 from the hard drive.

I am guessing that you could have blown something if the volume was turned up to loud on the stereo. The line-in inputs can be very sensitive sometimes.
However, are you using the same ports when you play MP3's as you were when you played your stereo?

No, the stereo is on the line-in port, and regular MP3s are the green output port (routed to the front of an Antec P160).

I forgot to mention, I hooked up a Compaq iPaq and played some music, and had the same issue, so I know it's either a bad port or a bad setting.

Edit: I connected the stereo to the microphone port on the front, and the same thing happens. (Which might suggest a bad cable or stereo, but they worked fine on another system.) But using a regular microphone, I hear both speakers.

Edit #2: My Leadtek TV2000 XP Expert TV Tuner arrived today. I installed it, and connected it to the onboard audio via the four pin internal cable. Still the same problem; I assume the external port and internal port are connected somehow. I've also contacted Gigabyte; I'll see what they say.

Edit #3: I disabled the line in port via the Windows Volume controls. Now the TV tuner (using the internal cable) works fine, but enabling the line-in and playing the stereo remains problematic. Additionally, using the Windows volume controls to shift the balance from right to left works fine for the left side/speaker, but moving the slider to the right yields silence, so I think it is the port.
