ATX power connectors

Obviously it's been a long time since I built a computer, my last power supply only had a 2x10 pin connector, now I'm building a system based on a gigabyte GA-MA785GMT-UD2H board, my power supply has 1 2x2 12v connector and 1 2x12 ATX connector with 4 of the pins being separable from the ATX harness. The motherboard manual has some strange wording in reference to what power connectors to use, obviously a 2x4 12v connector with a 2x12 ATX connector is preferred, but then it goes on to say that a 2x2 12v connector and 2x10 ATX connector can be used as well. It doesn't mention using a 2x2 and a 2x12, would this be an acceptable configuration, is there any potential danger using the extra 4 pins on the ATX connector?
 
No, there is no danger in using the full 24-pin connector. The ATX and ATX12V connectors are not dependent on each other in the way that you are thinking.
