I want to update BIOS on my P9X79 pro, but I went to the asus site and the new bios versions are .CAP instead of .ROM and they say I have to run a converter for the bios chips and that they did all of this confusing crap for windows 8 but I have windows 7 but I have to convert it anyway etc. WTF is this about? Anyone try it?

I had to convert mine a bit back, it's a simple process and you must do it to continue being able to update.

So I got it done and it works, but the PC takes FOREVER to get past the bios screen. What a headache. It boots so slow now its insane.

yep, very common, you did something wrong
(using Win 7 or Win 8?)
ASUS seems to enjoy turning bios flashing into Rocket Science
.cap means encapsulated
The rom bios needs 2KB encapsulation for Win 8 and Win 8 only
Normal rom is 8MB base 10 or 8192KB base 2
The .cap bios are 8194KB, so the extra 2K is for the Win 8 encapsulation
During flash the 2K is stripped off and you are in effect still loading a .rom bios

The first thing you can try is the flashback port on mobo
Download latest X79 pro bios from website
unzip and rename to
P9X79PRO.cap
(Thats the only name the onboard programmer will react to)
Set in bios USB 2.0 legacy to enabled
Set in bios USB 3.0 legacy to DISabled
Take a USB 2.0 stick and do as follows -
CMD prompt in Win 7:

diskpart
lis dis
sel dis X (USB stick #)
clean
cre par pri size=4000
format fs-fat32 quick label="Flasher"

Copy bios to USB stick, no folder
Shutdown

Go in mobo manual and look for flashback port in I/O ports picture
Place stick in THAT port

With PC still off, push flashback button until it starts (blue LED)
Wait till finish

Now turn PSU rocker switch to off, unplug PSU and push in case "ON" button until all mobo lights off. Then short cmos. After that come back here and report. If that didnt work, we can go to next level.

I did it for mine X79 Asus Sabertooth and the speed has been the same as the old one.
