Would it be correct to assume that this application is only meant to be used in the short term to assess the overclockability of a CPU, after which the settings you arrive at should be made permanent in BIOS?

It doesn't appear to be all that stable for long-term usage. I left it running overnight, then woke up this morning with a warning that CPU PLL voltage was 0V, and was no longer responding to the console.
 
I used it for a little while, mostly for the reasons you stated. I had trouble keeping the power settings in Windows, mostly sleep functions, so I tried uninstalling it. Had to manually remove some leftovers, but my power setting problems were cured. You are pretty much spot on in your assessment, at least in my experience. It doesn't do anything you can't do in bios anyway.
