Essentially I'm in the process of leaving my job. I have a list of references none of which include my boss. If my employer wishes to ask for my boss and I give it to them, should I give my boss a heads up someone would be calling him. If so how do I say it. Considering i'm pretty much telling him that I will be leaving.....

He's generally not allowed to say much of anything after you're gone. Write your own letter of recommendation and have him sign it. That way he doesn't have to do any work, just sign it.

In the past I noticed when it gets to the point where people are calling for references it's because they are very close to considering me and just need to do a final check to make sure. I've actually been employed at the place during those times...

At some point you're going to have to tell your boss that you're actively looking for another job. Having your potential new employer call your current boss without any sort of notice is just begging for a bad reference.

I asked all of my references before putting their name down. You should too, last year I found out my last emplloyer actually had a policy for references (i.e. no letters, but calls are 'under the radar').

Just give them a heads up. If they are professional, the reasons surrounding your leaving wont affect their review of your actual performance.
