I think the shim is taller than the core, thus no HSF will be flush with the core if you don't remove the shim first. Adding an extra thick layer of AS3 to compensate for the height difference will probably end in a fried VPU.
taking the shim off is pretty easy with a razor blade just start from one corner and yank it off. Put a CC or something under it once u get it to lift up and then slide it undernieth to get it to come off. Becareful though it could be hazordous. GL
Why would you want to void your warranty to use the stock cooler? I'd wait until the cards goes out of warranty, then try some AS3 (or, preferably, one of those Shin-whatever TIMs) with an Arctic Cooling VGA Silencer.
