Are there different sizes of ATX form factor?

I bought a new KR7A-133Raid MB, and an Black Evercae E4252BEF5from Newegg. The case is screwless wirh raised "bubbles" instead of spacers, but the MB I bought lays over the last the set of 3 bubbles. When i first mounted the mb in the case it powered up and all the fans spun and nothing booted. After checking everything and hitting the power button, nothing happened no fans anything. I found it was a bad processor, replaced and it worked. i shut it off and then went to boot up and again nothing. Check all components, swapped, everything checked out fine. Went to boot up again and still nothing no signs of life. I took the mb out of that case and put it in another case with just the power supply hooked up, and the mb fans spun. So i thought must be a short in the other case. then I shut off the power to the mb and turned back on and once again nothing. Put components in still nothing. All of the components(RAM, vid card, hdd, rom, CPU) were all verified in another mb working before and after I swapped. Is this a bad MB?
 
Heres a trick, eliminate the chance of a short. You can take out the powersupply and set it on a desk etc. Put the motherboard on a piece of foam and install the components. Make sure everything is seated properly. The tricky part is trying to get the case close enough to the mobo so you can attache the power switch jumper. Hook it all up, and try it out. If it doesnt boot, you can assume its hardware. Then like you said before, you can find which piece of hardware by trying them in other machines.
