This story really puzzled me. Does this mean that such governments (and any organisations that have enough access by proxy through whatever means) essentially have access to one-time codes and such? Anything in a notification bubble?

No I don't believe it was automatic to get notification data; they had to formally request it from Apple. So one-time codes would have been stale by the time agencies got access to them. Granted this is my assumption that Apple didn't publish a private service or API for agencies to snarf this data.

Apple now requires a court order, but that probably doesn't apply to regimes such as China...
