I have DFI Ultra-D...the screws that come with the case to screw in the motherboard...I don't think they will work?

WTF are you talking about. You don't think they will work? Why not? What does the stand-offs that come w/ the case have anything to do w/ your mobo? I used 9 stand-off for my mobo in that case, works fine.

I'm not talking about the standofs...I'm talking about the screws you screw into the standoffs to hold the motherboard...unless I got the whole process wrong. This is my first build.

Read the guide, still think that the screws that go into the standoffs are too "long".
will have to go to lowes to get new ones.

The only way the screws don't fit the stand offs is if you didn't use the screws and stand offs that came w/ the case. There are 2-3 different types of screws in that bag of screws, so you'll just have to try them all until a set fits.

I have just built a system with the same case. I think you are talking about the long flat head silver screws? These are for mounting the hard drives in the rubber grommets. Use the short philips(cross head) screws with the rounded top to fix the motherboard.

Yeah, there are going to be several types of screws that look similar at a glance. Check the different kinds out and you'll find some that will work.

as above said, the screws all look the same, however upon closer inspection, they have different thread sizes meant for different components. The longish ones sound like they are for mounting the hdd through grommets. Shorter screws with same threading would be for the cd drives. Easiest way to figure out what you need for your mobo is to take a spare standoff, try all of the short screws to see which one threads correctly.
