Ahh so yeah I'm doing my first build now and I ran into a little bit of a snag. I was removing the mobo tray and I mistakenly unscrew the side fan. This isn't the problem though. I didn't notice the side fan was off until i was ready to put the tray back in. At this point the tray has no mobo on it so I screw he side fan back on the way I see it on all the pictures on the net and even the instructions. Problem is the tray won't slide back in with it in that position. If I flip it then it will fit, but I don't think that's the way it belongs because in every picture it is the opposite way. If I put in the tray first and screw it in then, it will fit, but that would mean unscreweing the fan each time i have to get the tray out, which is doable, but why would they do that?

Here are two pics showing the side fan

As you can see the potruding octagonal cage surrounding the fan is what is causing the mobo tray not to slide out. Also there is a vent on the side panel. Is this to blow out air or to take in air? If it is to blow out then it should be flipped. I'm confused.

Also for a much simpler question. Does the psu fan face up or down?

Thanks! It probably isn't the clearest question, sorry. >_<

Just put the side fan mounting in the way that it fits so you can slide the mobo tray in and out, and then flip the fan to either blow in or out, your preference. If you have a high end video card, you may want to blow in, otherwise, I'd use it as an exhaust. Lian li instructions aren't the best, so don't worry about the pictures.

The PSU fan goes down, towards the CPU.

ok still working on the mobo almost done! The system fans can plug straight into the mobo right? I have one extra fan and no other fan slots on the motherboard. There is a fan only cord that came with the psu, but I see no where to plug it in on the psu. And the graphics card plugs straight from the psu right?

Kind of late but...
your mobo should have more than one fan connector. I would recommend only plugging the CPU fan into the mobo; use connectors from the PSU for the other fans. And yes, your graphics card may need power from the PSU. Depending on what kind of card you have, it may need an adapter. This should have come with the video card. And the fan-only connectors on the PSU should only power fans :)
