I've been running/biking nearly everday since mid-April. Recently, I have soreness in my right achilles tendon and both hips.

Time to see a sports podiatrist?

I stretch my hamstrings by putting one foot over the other and touching the floor. Is the best way to stretch them out?

I have had hip problems in the past.. turns out it was caused by a leg length discrepancy. Doc told me to put extra insoles in the shoe of my shorter leg, and wham! Problem fixed. I also do some hip-specific stretches. The first is for the IT band (another chronic problem for me). Cross one foot in front of the other, and then stick your hip out on the side with the foot behind the other one. So, in other words, to stretch your left hip, cross your right foot in front of your left, and stick your hip out to the left. Also, the classic hamstring stretch where you place your leg on an elevated surface, like a table, and bend at the waist is good to promote hip flexibility.

When you do your runs you should not be doing that when cold. You should try to raise your body temp up a bit and get the blood going. Get your muscles warmed up and prepared for running or whatever physical activity you do. Stretching is not exactly required for running. Your hardly going through a big range of movement nor is it that foreful unless you are sprinting or some what near to sprinting pace.

Do the stretching like that after.

Just do some swinging movements with your arms and legs. Each time build up speed and go harder and higher with your swings. Stretch more after this when your body is warmer.

Depends on the intensity. Try telling that to a cross country runner. If I don't stretch for at least ten minutes after a run, I will be sore for the next several days. If you're just doing some light jogging, stretching isn't all that important, but still a hood idea. But when you're running 3-12 miles at 70-80% of your max, you develop a penchant for stretching real fast.

And yes, it's better to stretch after you run than before.
