I've got what I think is a pretty unique question here...

Is there any way in Linux to run your main system resolution at 1024x768 (or any res) and have a window with a desktop and which all applications run in that is 800x600 centered on the screen, with the rest of the 1024x768 black space?

I'm a complete linux newbie, I appreciate any help I can get here 🙂

what you could do...

is have linux on your main rig....

and have something called "rdesktop" (the linux version of remote desktop connection)

connected to a windows system and have it 800x600

is this what are you referring to?

You could use Xnest to run an Xserver inside of another one, I've never done it myself though. Why would you want to in the first place?
