I'm starting a little computer business will be selling stuff in the city of Martinez, California and Arcata, California. Do I need to register the busiess with both cities?

Also, how about selling online? Does only the physical address matter? IE will a business lisecense in one of those two cities be okay for being legal to sell stuff online?
 
Not quite sure from your question if you mean you will sell things to people in both those cities (in which case you should only need a license for the city in which you are located) or you are going to have offices in both those cities (in which case you probably need licenses in both). Again, check your cities for their regulations.

One business license will be enough for you to sell online.
