I was wondering if mATX motherboards
would make a affect the cooling of a case vs a ATX motherboard

does it matter if i use a mATX board on a mid tower thats compatible with both mATX and ATX?

Whats the main difference besides size?

Nope. The size of the motherboard shouldn't really affect anything.

The size of the case will, though. A mATX motherboard in a mATX case will probably have worse cooling than a mATX motherboard in an ATX case. This is simply due to the fact that the ATX case is bigger and thus should be able to hold more fans.
