Am I infected with Malware?

I'm starting to wonder if I have some type of malware installed. I have a hardware firewall and I'm using Windows 7s software firewall. I use AVG antivirus and have scanned my computer using a number of other malware removal tools including HiJack This (and manually went through the logs) and others. All I've ever found were a few tracking cookies. However I have been noticing that I'm getting some popups in FF from time to time. Usually from some pr0n sites but sometimes not. Others don't seem to see these so I'm wondering if I have some spyware that I just can't track down. Also recently I've noticed that I lose focus on the window I am in at random intervals. I'll be typing something or watching a video and boom the window is no longer "in focus". Is there an app that could tell me unambiguously which window has focus and what interrupted it?!
