When I start up my computer after it's been off for a while the graphics are totally fubar. Theres either lines running through the screen when I used a radeon 9800 pro or the whole screens a solid color with a geforce 2 mx 400. I've reseated both cards multiple times and the problem still occurs. If I restart my computer a couple of times the problem goes away, but this isn't something I want to deal with everytime I start my computer. I'm using an enermax 550W powersupply so I really doubt it's that. Should I try to RMA my mobo(chaintech zenith nf3-150)?

You might want to run "Driver Cleaner 3" and install a fresh set of drivers for whichever card you intend to keep in that machine. Leftover video drivers can really cause a lot of odd issues like you mentioned.

Yeah, you cant just swap the two diff cards back and forth and expect it to work. Different drivers. I prefer a clean install when switching between nvidia and ati. But have used driver cleaner to good effect till I get around to a clean install
