A lot of the times, I archive new mail because I know what it is, so it is left unread. I tried out Gmail, and it downloaded ALL THOSE unread e-mails that were archived. Is there anyways to ignore downloading e-mails in the archive? Also, is there any program out there where I can archive the e-mail and it will archive on the actual Gmail site.

 
The reason is that you are using POP3 settings. If you can try using IMAP, I'm not sure if Thunderbird supports IMAP or not, but try it and you should be able to do what you want to do. The only downside is that you are really not downloading anything to your computer it is all server side.
