I'm guessing both of these suck because they're integrated, but is the "PCI-E" NIC a better one to use?

Hmm... I do not know I get 58MB/sec. with both on a Windows peer-to-peer network.

So I would say that it does not matter which one, and that for regular peer-to-peer Windows network the the thinking they "Suck" is Obsoleet.

Which slot type do you have more of? Thats really the only concideration at the desktop level.

Considering that PCI has a max theoretical speed of about 132MB/sec (32bit, 33mhz burst), and Gigabit has a max of 125MB/sec (which you will never reach on a desktop in normal use anyway), either will work fine.
