I had to replace my power supply and I forgot how the 9800 pro is installed. The power cord that goes to the 9800 splits into two. Does the other end go to the cd-rom drive or the Hard Drive?

Hell, you don't even have to use the thing, you can just use any spare molexes you have hanging around (I had one on the same line as my hard drives).

Try not to use a molex on the same line as hard drives if possible. The hard drives require 12V constantly, as does the card. Instead share with a cd-rom if you are short on molexes, since the cd-rom only requires 12V when active.

good to know about the HDD. I pluged it in with the cd-rom drive and turned it on. Everything works so it seems to be ok.
Do I need to even use the cord? I have spare molexes that I could plug into.
Anyone know why they would like it to plug into the cd-rom drive??

Having "extra" molex hookups from the power supply used to be relatively rare depending on how many devices you have. These days, there tends to be more available molex connections straight from the power supply, so you would be perfectly fine hooking up your R9800 straight to the power supply. The additional cable was there just in case you didn't have a free molex hookup from the power supply.
