Which is better?

I was running the audio from my dvd player to the sound system via a high quality Digital Audio cable, but tonight I picked up a fiber optic cable. I noticed that it runs on my CD/DVD input rather than my DVD/6CH input.
 
Theoretically, the optical cable. Since you have both, try it. Your receiver might not support 6ch over optical based on your destriction.

My receiver is showing it is in ProLogic mode when I play a CD, connected with the optical. I'm not too sure what ProLogic mode is but I typically see that when I'm playing the radio.

I just did a quick google search and some pages actually were explaining that optical can add more jitter than the coaxial... bummer, I just might have to return the cable.

Yup, it'll probably be optical, but try both.
 
It should make no difference as long as there's no serious interference issues on your coax, nor cuts & kinks on your optic cable.

I remember over at headwize.com (audiophile headphone site) someone linked to a study done at TI over digital coax cable, where basically the $30/ft. audiophile stuff was absolutly no different then the cheapest pos they could find. If there are any other differences between them (i.e. features associated with) I wouldn't know, but in general cable quality doesn't matter much with digital coax. The optical stuff? No clue.

I think it depends on the player and the receiver. You are going to have to convert it to analog somewhere. If the quality of the DACs in the player are better than the receiver, then sometimes that's better. On the other hand, if the receiver has better components, digital out to the receiver would be better and let that do the conversion.
