I got a set of Z-560's and am about to get another set because I can get them cheap. Curious what would be the best way to hook both sets up to Audigy 2?

Below is a idea on how my room is setup. The red circles are where my current speakers are mounted. Could someone recommend the best place to mount the other set? I was thinking of just using the 2 speakers and the sub from the other set instead of all 4.

You could put two speakers and the sub from the 2nd set close to the back corner (furthest from your desk). This should help the volume on that end of the room so you can hear the speakers better.

To connect the second set to your card, use mini-jack Y-adaptors to split the signal from the card to each subwoofer amp.

Sounds like that ought to work (pun intended ) :D
