Well here it goes. I found this by searching google.
This is the easiest way do run multiple instances of F@H without having to spend hours setting it up.
This runs as a service in both instances. Have to open task manager to see the CPU usage.

Once you download the particular one you want, (ie: Single, dual, quad) you extract all files and open the .CFG file and change the username and team number.
I just did this 2 my setups and here is what I have at the moment
PC-DL 1.6@2.4 = 3 instances of folding, 2 as service and one graphical
Supermicro X5SSE-GM 2.0@2.6 = 3 instance of folding, 2 as service and 1 graphical
MSI Mega 651 Celeron 2gig = 1 instance of folding graphical
P4C800 P42.6c@3.14 = 3 instances of folding, 2 as service 1 as graphical.
