I got a new blu-ray player and I can pick 16:9 wide or 16:9 pillarbox for the TV. The BDX2500 defaulted to 16:9 pillarbox and that is where I left. But what is the difference, and what should it be set to? Why would you need pillarboxes on 16:9? Is that for playing 4:3 DVD's and not stretching it out? I have a Panasonic S1 plasma.

I would leave it like that. It might stretch your 4:3 material otherwise. If you have a constant image height projection setup, I would if this setting would pillarbox 16:9 material when shown on a 2.35:1 screen?

I guess you will see when playing different aspect ratio content. I certainly would not want to alter (stretch or crop) common 1.33 or 1.66:1 movies. Some folks are queer about not filling the entire display area though (not even tolerating unmolested 1.85 on their 1.78 telly).
