It doesn't look like that article makes any mention of cost. That could be your answer right there.

cost in theory yes, there are no factory's capable of mass producing these kinds of chips, it would mean quite the overhaul of chip producing. Another factor could be the fact that even though were running into a wall with current cpu's, we haven't hit it yet and can still squeeze plenty of extra performance out of '2d' chips.

It's definitely going to be expensive. I'd imagine it also hurts yield - especially if you can't test the individual wafers before bonding them together.
