On your budget I'd do two things: Overclock the CPU from 2.1Ghz (stock) to atleast 2.5 - get a good heatsink - for $40-50
the rest spend on more memory or adding hd space :)
Or if overclocking it not your game - get...

hmm..
In this case making OS installed on raid 1 doesn't much sense....
I'd say try Lenovo D10 workstation with below customizations:
Xeon Quad E5430 [2.66Ghz] [Your Oracle will thank you...
I'd surely prefer to use Raid as both apps most likely will rely HEAVY on I/O thus your best bet for top performance is raid array. I'd rather invest in good hardware based adapter $350+ from Areca/AMCC/LSI (PCIe x4 preferably ) and more less expensive drives (Sata will do). I'd use 2x 74Gb 10k...
I feel your pain - taking care such old machine can be a major pain the rear. I'd suggest for you to check these MS articles:

"The SI-128SE is similar to the original SI-120. They share the same overall design, with a copper base connected to a large array of aluminum fins via multiple heatpipes. Since the fins are not directly attached to the base, additional support is provided by two stiff sections of wire that...
Hey Patrick, I'm a bit confused by your question, but one thing is crystal clear to me : windows 2003 server does not have raid drivers for your motherboard! To be able to install windows on raid partition you have to press F6 right on begging of installation and provide a FLOPPY !!!! drive (USB...
I don't see reason not to use NCQ, if you installed right drivers on your ich9/10 things should nice and fast. According to anandtech the difference between NCQ on or off is minimal to none :

Well, it's R600 for a USED 7600GT .... imho its sounds like a good deal... now it's only depends if the site I mentioned offers any buyers protection like ebay does.. speaking of ebay I'd check the prices there.. Imho paying R600 for used 7600GT is 10x better than for new X1650

after additional research I found single 10k RPM drive boots windows faster than 2x raid 0 drives... hmm... however some windows operations could include sustained disk reads/writes. Raid 0 helps a lot in game load times. Anything related video file processing will also get big help from raid 0...

Probably a pretty silly idea, but you can always connect your sub to L/R stereo and get front speakers input from sub. Let the sub do the crossover. Otherwise I'd try 5.1 again, use 3.5mm jack Y-Split cable to RCA, and connect it to sub, one of them should be center and other sub :)
Thou officially Only two types of X1650 exists out there: the PRO and XT, however different manufactures came out with "just x1650" like this one: http://www.newegg.com/Product/...?Item=N82E16814102086R
Having core speed cut down a bit = not a biggie - you can overclock to reach same speed...
Having two hard drives in Raid 0 will certainly make windows faster , but also double the chance of crash, if one of drives fail - you loose everything. Unfortunately since your motherboard is Nforce 650i based, you do not have option for Raid matrix.
I'd recommend to dedicate single 10k rpm...
I think its a very easy and in this case needed upgrade, 8800gts consumes at peak about 110W, so this one is no brainer. ThermalTake makes several model like this one : http://www.thermaltakeusa.com/...ct.aspx?S=1207&ID=1543
and yes its still around -...
I'm glad my little article was useful to you guys. In fact it was the first one I posted on my blog and I got a lot of attention from internet about it. Lots of people used and found my methods helpful.
