The pad usually comes with the heatsink, pre-applied or separately. If you get a retail boxed CPU, it will come with a heatsink with thermal pad already applied.

How about if you use the mobo's hd light header to activate a small enough relay to swith on the power to the CC? The relay would have to be quick and hold up to constant switching.
