There are over a hundred sub directories with individual permissions applied to them. I need to know if there is a way to see what the permissions are for all of them, preferably without having to check each file individually.

I think you can initiate the install routine from within the OS and just have it reboot and start the setup routine. Holding C at boot is the way to get a Mac to boot to CD, but I have come across machines that exhibited the same problems you are seeing.
