I had the same problem early on with my build. Every time I moved something around in the case, the 24 pin and/or 8 pin would come loose. It was really annoying.
If you're not already using the latest 1502 BIOS, try flashing it and clearing CMOS again.

I've run some more tests, swapping another flash drive between the front and back USB ports. Data transfer speeds have been consistent. However, I did have a data transfer freeze during a test which also knocked out my keyboard and mouse. And every time those go out, I can't simply plug them...
Already corrected the wiring. Front USB and Firwire ports seem to work fine. I have had my USB keyboard and mouse stop working a couple times while plugged into the back USB ports though.
