As far as your Noctua is set right your cooling setup is more than enough - it's totally 4790k issue and nothing you can do about it's temperatures except delidding the CPU. I'm in the same boat as you with almost the same configuration in r5 case.
Just step by step upgraded q6600 @ 3.0 + hd 5850:
1. hd5850 to gtx 970 - huge fps boost in games and benchmarks, but no difference in general apps and lightroom. Almost all games at max or ultra, except field of view setting. Dreamfall Chapters only at "high", non playable at "awesome".
2. Q6600...
Unset a letter for 100MB boot partition on SSD to make it hidden via storage manager. Try to reboot from ssd. If there is an error then try to run system repare from windows instalation disk.
