Have you checked whether the USB drive is simply showing up as another hard disk? As in, look at the boot priority list for hard disks and see whether the USB drive shows up on that list.

I recently noticed that the total size of files and folders on my system partition seemed to be far smaller than the overall size of the partition. I've tried to take into account everything I can think of but I still come up 120gb short out of the total 450gb. Maybe someone can thing of...
