In Marvel comics:
* Thanos consuming the entire set of multiverses in the omniverse and consuming the Living Tribunal himself. Each multiverse is an entire infinite set of universes, and the omniverse covers all of the multiverses.
* Scarlet Witch "rebooting" the multiverse several times in a row, in House of M.
* Reed Richards re-writing the entire multiverse using the "true" Galactus' 616 version of the Universal Annihilator, in order to defeat Abraxas.
* Pre-retcon Molecule Man unleashed a blast against Beyonder that destroyed thousands of universes.
In comics in general:
* There have been so many universe-destroying blasts that I've started to lose count. Off of the top of my head, Monarch having his armor breached by SuperboyPrime and literally blowing up the entire universe as a result was one such recent event.
* The anti-monitor was destroying universes one by one, in Crisis on Infinite Earths.
* In Marvel, the future timeline that was cut off from mainstream MU-616 had Galactus consuming the entire universe after he ate a Celestial and went mad. In a moment of sanity, he activated the Universal Nullifier and wiped out not only that universe, but the shock was traveling backwards through time and echoing through the multiverse. Galactus had grown so powerful in his madness that he was literally consuming space and time, so time itself was in danger of being erased (he was as big as a planet at that point).
* In comics, destroying a planet is considered to be a high end top tier feat. Many of the top tier heroes have done so, for example Hulk recently not only incinerated a planet as a side effect of him punching someone, but also incinerated other above-top tiers on the planet. Beta Ray Bill has destroyed planets, as has Sentry, Thor has fought planet-destroying monsters, etc.. Destroying an entire planet in comic books really isn't that big of a deal anymore.
In Anime:
* Gurren Lagann the movie - started off with a "big boom" attack, where the energy projected was equal to the fires of creation. Later on the final attack consisted of an entire multiverse of energy.
* There was DBZ, if you count the anime version (which is non-canon to the manga from the fillers and movies), Goku summoned an entire galaxy worth of energy to destroy a demon. They would destroy planets fairly often in that show; one of the characters Brolly went around destroying every star system in an entire galaxy (basically an anime version of the Hulk).
In movies:
There have been many planet eaters, and many planetary level explosions, probably too many to count. I don't know of any universe-level destroying blasts, or more powerful than that.
