Super NES version or Genesis version?
I think that when the game was original and not a port, the Genesis version wound up better half the time, but when the games were arcade ports then the Super NES version usually wound up being better. Ironically , the times the Super NES version was better overall, the Genesis version had just as good of graphics (Disney's Aladdin, TMNT Tournament Fighters, the original Jurassic Park, Adventures of Batman and Robin)
Genesis versions of the following were better in my opinion:
Jurassic Park Rampage Edition (vs. Jurassic Park II for the Super NES)
Pirates of Dark Water
Desert Demolition (vs. the Sunsoft Super NES Road Runner/death valley game)
Taz Mania
The Terminator (the Sega CD one by Silas Warner was the very best though while the Mindscape Super NES one sucked a big fanny)
Animaniacs
As for ports... one thing to note is that I'm not sure whether it's fair to compare and say that the Genesis had a better version of Final Fight since they had to make it for the Sega CD... the Genesis alone could not have handled it since the Sega CD had a second and faster MC68k (a necessity for most of the game) plus more RAM.
Justice League Task Force was better and different on the Super NES. It's also sad how bad Doom for the 32X sucked as bad as the Super NES one did. It's not good how the pit II fatality in MK II for the 32X was faked just like the genesis one was either. Finally, WWF Wrestlemania the Arcade Game and NFL QB Club for the 32X were wasted opportunities as well. NBA Jam was better on the Super NES due to the shoulder buttons and the fact that you could break the glass... TE sucked for both though because the glass couldn't be broken in any version.
The Super NES had a better version of Disney's Aladdin though and of the Adventures of Batman and Robin. Dave Perry really screwed up on the final boss for Genesis one... no matter how much better the Genesis version's music and graphics were, and how easy the Super NES one was, the Super NES one was better because it was like a boss (pun kind of intended) fighting the two final bosses. While Dave Perry was one of the laziest if quite skilled programmers around, Shinji Mikami always knew how to direct/produce an excellent final boss (the Tyrant in Resident Evil, Disney's Aladdin, and Devil May Cry).
Also, there was some game with Goofy for the Genesis that couldn't compare to the Super NES one by capcom (and Shinji Mikami) either.

Maybe I wasn't quite old enough (born in 84), but I was always under the impression that the vast majority of the time that the cross platform titles were better on the SNES. I was lucky enough to have both (and I still have a soft spot in my heart for Mario and Sonic, I must have been the only kid that didn't try to say one was any better than the other) and would trade carts with friends almost constantly. The only one that sticks out for me is the MK censoring, which really didn't change how much fun the game was to play really, and otherwise the SNES was better unless the 6 face button controller was really used on the Genesis title.

SNES was better due to controller usually at minimum.

haha, i remember when we'd spend tike arguing nes vs sms and genesis vs snes. good times. i think the morkat kombat and street fighter 2 port to snes won a lot of folks over. the graphics were on par with the arcade versions and wowed a lot of folks. sure, genesis included blood in MK and released a 6 button controller for SF2, but the graphics on both games were choppy and subpar compared to snes.
Now Aladdin on Genesis was amazing. better than snes hands down.
this era in video gaming i have the fondest memory of.

I'm trying to remember which one had the better Shadowrun game. Both were entirely different games but I remember one was vastly superior to the other... just can't remember which!

Certain games were definitely different like Mortal Kombat on Genesis compared to SNES.

SNES. I never played the Sega version but the SNES shadowrun is one of my all time favorites.

I think the Genesis did Neo Geo ports like Art of Fighting better because it has the same CPU, albeit clocked slower.

I absolutely hated the Sega Genesis controller. The dpad was weird and the buttons started sticking after a while.
That alone made some of the SNES games better.

Games that depended on technological aspects such as Mortal Kombat and Street Fighter without a doubt were light years better on the SNES.
All the games on your list are not pushing against technical barriers, so the differences are that the developers just simply made a better game. There are many examples of games where the SNES version just sucked compared to Genesis because the developers had their head up their ass or something.
One possible reason is that the game looked prettier on the SNES and they relied on that to attract sales and didn't polish the game as well is they did on the Genesis. Or games that started out on the Genesis by experienced Genesis devs that were quickly ported or outsourced and ported to SNES.
Also back in those days, the same game from the same publisher would usually have two separate divisions or studios handle the SNES or Genesis version, so they were completely different.

Genesis had blood and fatalies, that's it.
Other than that, absolutely everything else about the Genesis version sucked. Terrible color palette, missing backgrounds, smaller sprites, less animation frames and choppy movements, missing some moves due to making it compatible with the 3 button controller, and music and sound effects that could have sounded better by having a cat in heat yowling through a moving fan blade. Some of the music didn't even port over because they made their own soundtrack tailored just for the Genesis FM synth because it couldn't do the arcade music justice.

I need to pick up some more Genesis classics, I've been neglecting my Sega collections.
Need Golden Axe, Altered Beast, etc.
I still remember seeing the Altered Beast demo systems in stores... damn I miss going into a Lionel's Playworld or Toys R Us back in the day with their MASSIVE WALLS AND RACKS of video games from 2600 to Genesis/SNES even Turbo Grafx 16, like ALL of them at the same time. So much variety and excitement. Walking into Best Buy, Walmart, or Gamestop just doesn't do it for me.
I used to drool over the isles and isles of hardware on display behind glass at Toys R Us with everything from Gameboy to Turbo Grafx CD and Sega CD, etc.
Shopping for games and hardware is nowhere near as exciting today where everything is packed into a cubby hole and taken off the shelf after 2 weeks to make room for the next Call of Duty preorder paraphernalia.

The two year difference b/w the consoles means the Genesis shows its age. The sound chip is crap, and the Genesis can only have 64 simultaneous colors compared to 256 for the SNES. It's amazing that some Genesis games looked the exact same or even better at all.
Batman and Robin looks so good for 1988 technology:

SNES was more like 512 colors if I remember. Sprites and BGs had separate 256 color palettes if I remember, plus countless hundreds of generated colors due to hardware color addition/subtraction (alpha blending) between layers.

Also Sega released some of their own sports games that you couldn't get on SNES. I remember playing the hell out of Prime Time NFL back in the day. It was kind of funny to make a big play and then have your player trash talk for you. Never got old.

The genesis shadowrun was more faithful to the Shadowrun universe, but the SNES version had far better graphics, controls, music and story. It was one of the best games on the system.

They both had their fair share of superior ports.
Where SNES had a better port of xxx game, the Genesis had the better port of yyy game.

I agree that the Genesis version of MK sucked in terms of graphics and sound but gameplay wise it was closer to the arcade version than SNES. Most of the combos you could do in the arcade could be pulled off in the Genesis version due to tighter controls.

I found the animation to be way too slow to be able to do any of them.

Werd. NHL had blood on Genesis, so it'll always be the superior system in my mind.
